Sporting Lagos fell 1-0 at Shooting Stars, while Doma forced a 1-1 draw with visiting Abia Warriors in Gombe United.
Sporting Lagos thus finished 17th in the standings on 46 points from 38 matches, while Doma United were 18th on 44 points.
Akwa United and Bayelsa United secure their places in the top flight on the back of their final day wins.
Akwa United beat Rivers United 3-1, while Bayelsa United were 2-0 winners at Bendel Insurance.
Gombe United finished bottom of the table with 25 points, while Heartland were second from bottom having recorded 38 points.
Four teams have been promoted to the NPFL from the second-tier NNL, namely Beyond Limits, Nasarawa United, Ikorodu City and El Kanemi Warriors.
